To do that, you first have to craft a Flimsy or Stone Axe, which you probably already have by now. Then, you have to grind through the game until you repay your 5,000 Nook Miles loan. After you do, you can purchase the Pretty Good Tools Recipes for another 3,000 Miles at Nook Stop. Now, all you need is another three Wood and one Iron Nugget. Go to a crafting station, and use the Wood, Iron, and Flimsy Axe to craft a real Axe.
Equip your new Axe, and approach the tree that you want to cut down, and press A to start chopping. Remember, after three swings, the tree is going to fall.
